The ACR uses the ground to detect whether there's charging voltage present, and thereby determine whether to open or close the ACR relay. You're likely never charging at least one of your batteries with a relay that stays open, which is what's causing your problem.

I don't have the same boat, but I've always taken the bimini down completely to trailer/store it. Looks like it's probably on the starboard side near the rear of the engine bay according to the wiring harness diagram on p. 67 of the owner's manual -

You should try to add a photo - 367 hours and stored indoors will probably look a whole lot different than people expect for a boat that's over 20 years old.

This is on a throttle control that's a bit different from yours, but the adjustment should be similar -
